Emperor Go-Shirakawa founded the Kumano Nyakuoji Jinja Shrine in 1160 by inviting the Kumano Gongen (a deity) from Kishu. It is one of the three Kumano shrines in Kyoto. Other two are Kyoto Kumano Jinja Shrine and Imakumano Jinja Shrine.

Of the three shrines in Kumano, this shrine represents the Nachi-taisha. At the same time, this shrine is the guardian deity of Eikando Temple.

In the Edo period (1603-1867), it was called Shoto-san Nyauouji Jōjōin. And it was one of the head temple sects of the Tendai school of shugendo (mountain asceticism) centering on Shogoin Monzeki Temple. It became a Shinto shrine in the early Meiji period during the “Shinbutsu-Bunri” (the separation of Shino and Buddhism) movement.

The mountains near the shrine are famous for cooler temperatures and autumn foliage, with strange rocks, old trees, and waterfalls.
